    From a code perspective it's not allowable to have the neutral and ground connected in more than one location (temporary or not). From a practical standpoint it's a very low probility it would ever be the source of a problem.

    Absolutely. The power from a MEP is high quality. If you see it on a scope you will see it is VERY clean. My UPS may click online for a second when the heatpump kicks on but that is from a short dip in voltage from the high current surge of the compressor.

Your transfer switch doesn't switch the neutral and with that you don't bond the equipment ground at the generator end with the system ground. You should remove the ground rod wire at the generator end from the GND terminal and connect it...
