i'm also working on a 6bt swap in my m-1010...my build thread is over on 4btswaps.it does take a little bit of shoehorning,and some extra "clearance dents" here and there to make it fit perfect.

i installed these when i first picked up my m-1010...6" superlift,and 37-12.50-17 bfg mud terrains.this is back in 2006 or so.they don't make this style of mudder at bfg anymore.only a little trim required at the lower fender lips in front,and a trim on the body skirt in the back...

Congrats...i got mine running way back in 2007...only i went with an np-205 for a transfer case.you can make a thm-400/np-205 adaptor (super common) work with a 4l80 with a little machining.
my truck is currently down for a 6bt/nvg-4500 swap.(tons of work!)

quik question...what was the make and model number of your new alternator?i have a j-180 mount set-up for my cummins...200 amps should be enough for anything...
the alts should have the same output voltage...roughly 28 volts.(they're both 24 volt alts)
the problem likely involves the way the charging system works...the upper alt does not charge all the time...it's switched.the switch assembly (for want of a better description) is a switching diode box...

AA,does in fact,make an adapter...i'd have used one if it didn't cost something like 650$,not including shipping.as it turns out,the aa adapter looks exactly like a racetrac adapter.it just has the right indexing ring...so i used my nearly free one,and spent 80$ to have a competent machinist...
that's why i went this route...the racetrac 205 and adapter was an easy find...i got hold of several for next to nothing.the indexing ring on the adapter just had to have about 35 thou' machined of the radius to make it match up to the 4l80 housing.if you then use a 4x4 "short" output in the...
correct,but only in low range...the compushift dosn't care in hi range.i never cared either,since i shifted manually in low,and never drove fast enough in low range that it ever mattered.
the compushift does,however,have a hookup for a low-range switch,that allows the computer to correct...
