some equipment uses 3 hots, otherwise it can be broken down to 3 120 volt circuits L1-L0 L2-L0 L3-L0. or for 220 (in this case it would be 208) L1-L2 L2-L3 L3-L1.
The worst thing you can do is heavily load 2 phases and leave the third completely empty. Minor unbalance just wastes fuel because the unbalanced load returns to the source on the neutral.

Not to my knowledge. That wire hanging from the box below the exhaust pipe, it looks like that may be the temperature sensor leads. If so that may be your problem

If you are sure that the oil and temp switches are good, I would meter TB5-7 with the switch in run (since you are getting fuel pump I suspect this is good, then TB5-8 to battery negative, This should go to 24 volt as soon as you start cranking.

Putting one backwards would not make it parallel, From an electrical theroy standpoint it would yeald 0 volts (12+ plus 12- =0) in practice usually a fire.
when is it shutting off? right as you release the start switch? the oil pressure and temp switch will shut it down, and loss of K1

these gauges can lie to you, verify frequency with a meter
1 pump is an aux fuel pump, it pulls from an external source to fill the tank. the other 2 pull from the tank and feed the injection pump, they are redundant (meaning you only need 1 to run) Be aware that not all pumps are alike, some can not be run in series because they will not flow...
