It's possible you damaged something running that water/crud/diesel mix through it. I can't imagine your PT pump and injectors were happy about running down the road at full throttle with that mix. How did the pt pump screen look?

In 3rd gear even with something slightly dragging you should have no problem hitting 2100+. This sounds more and more like an engine issue. When you rev, do the RPMs drop back down fast? If it floats before it comes back down your sucking air which would cause your reduced power issue.

Honestly it sounds like an engine issue at this point. If the front axle is off you've eliminated the sprag issue. How does it run? Smoke at all? What is max rpm that you can hit in each gear? If it's low in power...
Could be bad diesel too. It's the thing sat since 2002 and you're still trying to run that old diesel the engine may idle OK but will be really low on power. Lots of things to look at, time to start narrowing it down.

Have you checked the trans, transfer, diffs and hubs to see if anything is excessively hot? Same issue in high and low range? Might have a bad bearing somewhere. Could also have a brake sticking. I would check all of those items. Dropping the front driveshaft would be a good start to...
