If you look at the trailer's wheels, the CTIS is not hooked up. They leave the valve system on the tires for interchangeability, but the trailer has no CTIS.
Trailer has no interaction with the CTIS system.

Your controller didn't fail due to the trailer being hooked up. They fail. It's what they do. Often.

If that's the case, I highly recommend Plasa's replacement controller base on the Arduino platform. It's less expensive than a used take-off replacement, it's customizable, and it's plug-n-play.

Even with my A1R and 260a alt, I'm only running dual batteries (the other pair is for the habitat and charge via shore power).
Now if your truck is a daily driver operating above the arctic circle, then the extra cranking amps are needed. But S&S really screwed the design...
First guess would be a bad controller.
The valves, etc are all used in the various modes. If only one mode is out and the others function, I'd say the controller is fubar.
