if ya droped in a 6.5 engine with the newer smaller style altenators and kept the wiring setup stock (dual 100amp alts 12/24v ). Can a newer altenator be easily setup by a local alternator shop to have an isolated ground to work with the system?

Yes and supposedly it's very simple. I don't remember the exact procedure though

the newer alts are one wire units, I'm not sure if it would be possible to convert them to isolated ground units.
