Before speculating on damage, I would change engine oil and filter. If oil is gas diluted, would flush system. Try again with proper weight diesel engine oil in it, and if still noisy, describe noises or video it.

Just a thought - if you are going to do much off-roading with something that has a high CG like a wrecker, consider roll bars. Stock cab does not hold up well with all that weight. The bars could be unobtrusive.

I would certainly get radiator rodded. Before doing more than the radiator, thermostat, hose and pump rot/ vane loss check, I would take truck to a trans guy I trust. The TH400 was a very popular civi trans. Just about any trans shop should be very familiar with it. Wouldn't hurt to check line...

That is a good question. When you said "The batteries had long since been replaced with regular commercial truck batteries." my mind went to tractor trailer configuration - 2 commercial truck batteries for 24 volts.
Always check the easy stuff first. Make sure both batteries are still good and fully charged. A low battery could cause you to waste a lot of time and $$$$.
