You are reading 24v battery voltage to ground.
What is the voltage from post to post on the alt (not post to ground). Running and not running.

Sounds like the wire connecting the two batteries together has a bad connection.
Check the voltage from the + on the front battery to the – on the rear. If the connection is good it will read near zero. If bad it will read something near 12v.

If there were a short internal to the ignition switch it would act as you describe.
Easy to Check:
With the switch OFF and all three wires disconnected you should have an OPEN circuit between pins R and S. If not it is shorted.
