Here is an update.
Since installing the new injectors I have had no more problems. Even went back to driving through town instead of the freeway as it a lot shorter.
No more missing, No more engine knocks at idle.

I run what ever comes out of the cars and trucks in my shop. Trany fluid, gear oil old gas and used motor oil. My tanks are almost always full of 100% used oils. In the six months i have driven it i only payed for fuel once.

The deuce does not need the in tank pump to run. if you have fuel coming out the bleeder on the secondary filters you have enough fuel for it to start and at least idle. Mine became very hard to start after i had it for a while. I turned up the fuel and have not had any more problems.

The VOLTAGE regulator controls the volts coming from the alternator. Bypassing it can quickly destroy your batters and burn out any electronics, Think bulbs, flasher unit, fuel pump. The batterys may be enough of a buffer to protect the electronics but i would not risk it.
I only filter to five microns. Drive it every day on waste oil. My new secondary filters are Six micron spin on. They have a few thousand miles on them so far and have not plugged.

The gears should have a smooth surface. If the surface is rough or a dark blue it could become a problem.
In one mile of driving the gears may or may not be damaged. But if the shop is willing to stand behind their mistake I would be more concerned about the gears.

I have found diesel works better for thinning than gas.
But I have been running 100% waste oil unless i run low then i add diesel. My truck runs better on gear oil than anything else. Wished i serviced more manual trans and diffs.

The bearings will not be the problem. Without lube the gears will be what gets damaged. The ring and pinon slide across each other. you need to make sure they are not scored or they will go away fast. The bearings roll on the race and in one mile probably have no damage at all.

It also could be a bad injector. You can go to you tube and search injector knock and compare the sound. break the injector lines one at a time to find knocking cylinder.

I have seen several clutches fly apart. Never seen the top of a trans blow off.
Its seem from what I read at this site your more likely to be taken out by a rod trying to choke of the intake than by the clutch.
