The alternator will put out plenty of power for all of the things you listed plus much, much more. The reason you see the higher amp alternators in some HMMWV's is so they can run a massive amount of electronic gear.

As long as you have a 24volt winch CB and telephone absolutely. If you want to use 12 volts you're going to need to put a DC to DC converter in. I would recommend also buying a 24volt winch I don't think you can get a converter big enough to power a winch.

What drivers seat base do you have? The older style or the newer one that raises and lowers?
Also did you pull the factory track system off the jeep seat and bolt directly to the hmmwv seat base / battery cover or did you mount track and all?

Take it to a good exhaust shop and get them to bend you a new pipe. Have them install it and don't worry about it anymore.
I don't think you will hurt anything on the motor but you may have carbon monoxide issues and it probably smells terrible.
With something like light bars definitely use relays. I would put the bars on separate relays and the interior lights on a single relay unless you are using a pile of lights.
For the radio and such just use the fuse to control it.

Just hit Google and search for HMMWV ground issue there are quite a few different threads here and elsewhere on the troubles hmmwv's have with grounding. The best thing you can do is get a new ground harness and install it. Or you can make your own.
It really depends on where it is leaking. It could be missing the cap (not very likely). It could be the seal where the CV plugs in (more likely). Neither are very difficult.
