I think your mixed up about how its supposed to work. If your truck has stock alts, they are 24v. The 24v alt(s) will charge both batteries at the same time in a series. The battery equalizer is used to supply a stable 12v power source for the 12v systems of the truck. 12v source is also tapped...
Check the regulators on both alts. Just be careful when you reinstall them as the metal prongs can push the metal sleeves into the housing on the alt if your off center. In which case, you'll need to take it apart to reseat the metal sleeves.

Also, it is not uncommon for the equalizer to run for a period of time to "equalize" the charge. This is normal.
But do make sure to keep that master light switch off when not in use. Otherwise, you will drain your batteries.

When the truck is not in use, set the master light switch to off. When on, there is a relay that is ALWAYS drawing power.
This is related to the rear lighting in the M1010.
acmunro - read post #3 above again. It's purpose was to charge the front battery which provides your 12v power source.
If you don't have the DUVAC working, then you need a stable source of 12v for your truck otherwise your front battery will drain.
