Maybe try a fuel filter would be where I started on mine and look for any vacuum leaks. Also may need to test your glow plugs and see if any are burnt out. If they are replace them all!

if the problem started after you installed the fuel filter I think you found your area of issue. did you bleed out the fillter correct? have no bad/leaking fuel lines? The rubber ones are 20+ years old and if you have not changed them it might be a good idea.
Glow plugs will cause a hard start but not a low or rough idle.
