I bought my m109a3 two days ago and drove it 500 miles home. On the second day the battery generator level slowly went down to the yellow/red level while driving. Please help me figure out what may be going on. Thanks

It means that there is more draw than supply. While it can be an indication of a failing alternator, it can also be a battery problem. Did you, by any chance, check electrolyte level in the batteries? Did the long drive "cook" them (overcharge)? Usually you'd see electrolyte spilling from the top and a characteristic smell is often there.
If that checks out, troubleshoot the alternator, starting with the belt.

Put a digital meter on the batts while its running. If the voltage is low, you can adjust the output. There is an adjustable pot under a hex plug near the big wire connection.
