I dont have a cargo cover (yet), but on my soft top I replaced the rubber cord with some rope. It is a bit long on one side and I just use a truckers hitch to snug it up, easy and for me - free.
You can diagnose a lot from the top if you take the small 4 bolt cover off the top, be careful the detent spring can go flying. You should be able to see why it wont shift.
