Civilian Dodge dual batts are a pair of 12 volt batteries in parallel for higher current at 12 volts. Military generator pair of 12 volt batteries are in series to get 24 volts. So you could use your charger on one battery at a time but not across both. Get a 24 volt charger.
The trans control is decently seals against splash and drip but submerged for any period I think water would make its way in and cause issues. None of the dash wiring is truly mil spec waterproof. In an emergency it is what it is you can get another truck. I would be comfortable taking my truck...
You would have to pay to have a non runner hauled. Even a runner you would want to go thru all fluids and full safety check before trying to drive it any distance.
