If I remember correctly per the TM gas is to not be used as a daily fuel source even though it is a multi-fuel. Gas was supposed to be an option if regular diesel wasn't available. You are supposed to keep it blended due to no lubrication in gas like Gimp pointed out. Also remember that E85...
Mine will make a popping noise when I have a big load on it, but I think its just the bed shifting on the frame. Sounds like you might have something mechanical that needs to be investigated if its coming from the front end.

I run ATF in my system all the time and have never had an issue. My guess is your system was very dirty in the first place. My dad runs ATF in his OTR truck and has no issues with his filter as well.
The ULSD is crap in my opinion. I'm not sure what the difference is between the blue vs. yellow fuel but all of the OTR fuel I've seen is yellow. Definately do not put the red fuel in your OTR truck, if you get your tank dipped you'll be in a world of trouble.
