The relay under the dash you remove when the starter sticks on is the one that the doghead modification replaces. I thought once you replaced that relay with the doghead relay you could no longer just unplug it.

In a stock system you have 24V passing through the resistor on the firewall then to the glow plug relay (larger red wire). You will read 24v there until you energize the glow plugs and have current flow through...
High resistance connections can show voltage with a tester but when a load is placed on the circuit (lights for example) the current flow causes all the voltage to be dropped across the high resistance connection (things go dead).

Bad fuel as in water in the fuel? As I understand it you can drain the water but the filter may still be plugged from it (that water). Power Service products may help, Diesel 911 in the red bottle.
