The dealer should be able to get you the correct bolt, take the TM diagram in with you to show what you mean. As for the spacer, i got the alt mounted up and just measured and cut some thickwall pipe to make one. Unless you get lucky and find a parts truck...
Like Rich said, rip it out. if anything you can get a cheap adjustable pressure regulator for the rear brakes. You may want to drop the pressure to the rear unless your always loaded, with an empty bed the brakes will be a bit touchy in the rear.

If you can get a multimeter and test the voltage at each battery with the truck running, post the results.
Being that you say you just put new batteries in, I'd check the connections. Maybe have the front battery tested (could be bad).
