I'm installing the 6.2 into an M37 now & have been looking into a remote air filter assembly - you might take a look at a Donaldson air filtration system, like :
eBay Motors: Donaldson Air Filter and Housing (item 170298465480 end time Apr-29-09 13:37:04 PDT)
as an option & you could adapt...
If you opt to go with another truck & perform a 4BT swap & associated changes required, you could EASILY tie up $8k in just the powertrain swap alone to do it right... ask Garbee about the outlay on his 4BT swap -

At the time that I was selling the Jasper 6.5's to the military, a Running Complete NA engine was ~$4700 + tax... this was 5-6 years ago though -

You might take a look at a Jasper Engines & Transmissions reman diesel - I used to be a Field Sales rep for them & know FIRST HAND what parts went into their diesels. As always, be aware that if you go the long-block route & install your old inj pump on the engine, you COULD be setting yourself...

Something that I considered earlier today in thinking about this was the possibility of making a thicker spacer like you did, but making it with 8 through-holes... One set of 4 holes matches the Spicer 3053A flange pattern & the other set of 4 holes...

Seems like you might be correct re the need for a spacer on the back of the 3053A to clear the nut. I ran across someone else on the Web doing a 3053A swap & noted that they used a spacer maybe 1/2" thick(?) to makeup trhe difference in length. I'm not quite to the engine drop in...
