Looks like he already converted to spin-on filters, so that should all be good.
I think it's either a governor issue or possibly fuel injector issue.
Also check the linkage bar from governor arm to the IP. make sure it compresses correctly, if its gummed up with paint it can cause a problem.
I think your issue is probably that your governor droop adjustment is a little off. The -34TM explains how to adjust it in section 7-3

Hello everyone, I've rebuilt a few more Mep-002a / 003a injection pumps over the last few weeks and pulled out a bit of hair trying to figure out a problem on one!
So I thought I would share a couple new things I have learned.

Yup, you are burning off carbon for sure. Shouldn't take more than 1/2 hour under load to clear it out. Judging by the small stain at the manifold gasket, it probably wasn't too bad. Sometimes you see black goo just pouring out of that joint! Your's looks pretty good actually.
I've never seen a bad one on an 802/803 but I have seen several on the older 002/003. Just like kurt said, either an open or any out of spec resistance reading on a single winding will cause issues. On the 002/003 it can cause no power output from the machine or incorrect / erratic power readings
Just to elaborate, in Zarathustra's case what is happening is the relief valve is stuck closed, causing oil pressure to go too high.
This pumps up the lifters to the max and floats the valves causing a loss of compression and then the motor dies.
If you are unable to even get the motor started...
Another helpful trick is to drill a 1/8" air bleed hole through the flat section of the thermostat. Some better brands come with a hole already there with a little loose fit captive pin that will seal it once pressure builds.
This allows the air to pass through when filling, but 1/8" is small...

If you aren't too hung up on stainless, I had grabbed zinc plated serrated flange head bolts 10-32 x 5/8" for about $10 per 100 and also got serrated flange nuts for $8 / 100 on ebay.
Not the original style, but I like the serrated flange heads personally, they grab good and don't vibrate loose...

Running it without a thermostat could very likely be the cause of the overheating. It may seem contradictory, but without the thermostat to regulate the flow, water will circulate too fast and not transfer its heat properly.

First thought would be a stuck thermostat. Any idea if the upper hose was excessively hot when it shut down or still cold / cool?
Also, was the temp gage pegged right?
