ok that seems east enough now what exactly am i missing on the transmission side of things? is it just the breaker and power from the battery or are there relays and stuff missing as well?
Look at the page I referenced, the breaker, 24V switched, 12V unswitched before the relay and the relay are all behind the right seat.
Break the wires out and look for 14V switched (in run position) you will not find the 12V unswitched because you have no connection running between the batteries, that also means you do not have the lead heading out to the 14V (12V) tap on the regulator, you need to download the schematics for the truck also and look them over very carefully, you look to have a long row to hoe to get that butchered wiring system back together so patience and allot of getting used to reading schematics will be the order of the day.
What is the serial number of your truck, I will see if I can find the schematics for you.

The first pic is what is located behind the seat, the second is the basic power setup.
It looks like you have already noticed but there are both upper and lower case pins on that TCM plug so you have to be mindful of that.
