Exactly how it is connected to the two 12v batteries? Maybe a photo would help.
Does the charger have a switch for 12v and 24v, or is supposed to sense this and automatically charge at the correct voltage?

It's possible the 002A handles the pump's starting current better, so it gets the pump running quickly and the pump's control box breaker doesn't trip, wheres the 802A takes longer to get it running, so the starting current stays high longer, and the breaker trips. I'm just guessing though.

Put a volt meter on your battery when you run the generator. That will tell you if the voltage is coming up (charging) or going down (discharging).

What do you mean by "throttle"? There is a governor adjustment cable and knob, but I have a feeling you mean that when you release the main switch and it springs back from the "start" position, the engine stops.

Guyfang gave good advice, but I'll add to wear goggles if you run power straight from the battery to the pumps. A shorted suppressor capacitor can cause some big sparks!

Rustystud, there are three phases, equally spaced in the 360 degree circle, 120 degrees apart. That's why 120-0-120 gives you 208. Here's a correct graph:

Everything you said was good advice, but 3-phase power has the three legs 120 degrees apart. Using two of them to simulate single phase gives you 120v and 208v.
