Since I have not read any of your other threads, I would start at the beginning. It seems that you changed out the entire fuel system. Have you properly primed your fuel filter- and you see the fuel coming out of the vent when you loosen it?

Overcharging the battery will ruin it. I suspect that the regulator or rectifier inside the alternator has failed. The only way to know for sure is to start testing. The use of the heater should not make any difference to Gen2 as it is on the Gen1 circuit. Maybe a bad ground or loose connection...
You need to disconnect the "isolated" ground wire from the terminal, and the rest of the wires to be safe, and verify that there is no continuity from the post to the case on the alternator. Testing with the wire on may not give the correct results.
Since you are hearing a loud "clunk" it seems to me that you don't have an issue due to your fuel pump wiring, at least not yet. I wonder if your new batteries are not fully charged. You could try boosting one of the batteries with your car and jumper cables to see if it will turn over.

I am curius why you would want to sync such a small generator to another bus. If you are just trying to do peak shaving for some reason I don't think it would be economical until you get into very large sets- and none of the smaller military ones can do this without a lot of re-engineering.
