Can you verify good stable pressure at your fuel filter supplied by your lift pump? 7 psi is in the ballpark iirc. Be careful with extended cranking, the starter will thank you.
Verify Power Steering fluid level. As it gets low it will pulsate while steering and braking as the Power Steering fluid gets low. Try to find and repair the leak if this resolves your problem.
Load testing the batteries is always a good first step of verifying the foundation of the system.

I guess the closest thing to a computer is the glow plug card, maybe? If you hate computers, ECUs, ECMs, PCMs etc you have made a good choice. No OBD trouble codes on these trucks.

Filtering down to at least 5 microns is usually enough. There are several systems that people use here that achieve this level of filtration. Specific to the 6.2L many have had success cutting their diesel with WMO in reasonable % vs. ambiant temperature.
After 3 or more full tanks of pure Diesel the WMO should be purged from the system. Try to run the tank almost dry before refill. I would not be concerned with smoke until all the WMO is gone.
