I am not sure I agree with the "does not put out clean filtered power". It is not filtered, correct, but it is an analog generator not an inverter generator. The power this puts out is just like the power companies power. I have never worried...
You'll need to check the wiring. Sounds like the CB is broken or by-passed. This is the Circuit Breaker on the engine control panel correct? Not the one down by the electrical outlet.
Do a search on in this forum. IIRC, this is not an unusual problem. If there is not enough residual magnetism...
That is the correct measurement for 120/240 split single phase.
Sounds like the switch handle has twisted. Might you have twisted it back when the switch was frozen?
120 - 208 3PH should read:
L1-L3 = 208V
L1-L2 = 208V
L2-L3 = 208V
L0-L1 = 120V
L0-L2 = 120V
L0-L3 = 120V
Did you down load the TM's from Speddemon's signature lines? They may not look like links but they are. The TM5-6115-585-34 has a better schematic of the electrical system. It is for the MEP-003a but they are the same schematics and it is easier to read than the MEP-002a scan.

Almost correct.
The MEP-002A is a DJE. The DJEM was a marine motor. (Water cooled cyclinders)
The MEP-003A would have been a DJF but wasn't ever manufacturered for the civilian market.
As noted the one in the manual was used on M88 and M992 vehicles as APU. Looks like 28VDC generator was...
You may want to check the adjustment of R3.IIRC If R3 is not adjusted correctly, it will cause the circuit breaker to trip at the wrong levels. Section 9 in TM TM 5-6115-585-34
Here is a good link. As mentioned, use the 12 Volt battery number and double for a 24V set up. (Or measure each 12V battery seperately.)

It worked great. The copper seal just stayed in the port when I removed the glow plug. Worked well enough for me to know I had an "issue" with the #2 cylinder.
