The modulator plugs right in. There isn't really a wrong way to do it.
It would not stop you from having forward gears.
Did a little rod fall out when you took the modulator off? there should be one inside the hole where it plugs in.

When I got my m1009 the crank would just spin and catch the gears every once in a while. I ended up ordering a whole new mechanism from LMC for around $110.
