Back to the OP's spare parts. One thing I would suggest on your spare AC VR's, if they are used and you have not personally seen then functioning, I would swap them into your machine and give them a good test.

If I recall correctly, wires 1 and 2 don't matter as far as orientation because it it AC voltage coming into the regulator. You may find more info in the charging circuit sticky at the top of the Generator forum.

Sounds like you are on your way to success, but if you need anything verified visually, I have the same vintage Hollingsworth 005 here in my yard.... with a likewise goo dripping Thermal Watt converter ( I read Guy's correction ) (y) if You need anything checked out.
For the alternator, google the Prestolite PN, I got lucky and found a brand new one on ebay for under $100 last year.
If not, I bet any decent shop can rebuild it for you.

Is that black goo also found up in the control cube, under the voltage regulator?
It looks like the potting material that often "Melts" out of the voltage regulator, accumulates in the control cube and then leaks through and drips down below.
many guys seem to use John Deere break in oil, but personally I have always used regular 15-40 Rotella and buy 4oz ZDD Plus additive bottles on-line and add it to the regular Rotella.
Sounds like someone may have owned stocks in the shim company! That's a whole lot of shims to be in one machine. I've never even seen gray shims, are those thicker than the black or somewhere in between the black and the paper thin green ones?

5/16 JIC and -5AN are essentially the same.
The 5/16" SAE flare fitting is the "other" fitting you were probably thinking of that is a little bit different.
All have the same thread, but JIC and -AN are 37* flares while the SAE flare is 45*.
The SAE will probably still seal itself but the flare...
With regards to the buss bar, the TM shows it on top of the voltage connection board, but there are 2 designs. The newer, more common design has the buss bar riveted to the underside of the board rather than sitting on top.
But for now I wouldn't worry about it, that is not causing your problem.
