Why not just swap the valve body? That would be a lot easier than swapping the entire transmission out. You could go to a pick-n-pull yard and have a valve body in your hands in less than an hour with a 1/4" drive ratchet and socket set.

That would be the norm if you pulled the injection pump. There are diffrent ways to go about purging the fuel system. My favorite is to remove the glow plugs, and crank it over until you see diesel mist from all 8 holes.
For me the hose split where it was pushed onto a nipple. The ones on the injectors seem to be fine, but the tube that connects the left bank to the right bank and return is a little larger. That larger hard line nipple was where my hose failed.

I agree, the joint looks wrong. The 14 bolt has a 1350 series yoke. The other thing you can do for strength and clearance is toss the stock strap style yoke in the trash. Get a u-bolt style yoke (Dana style). The yoke and u-bolts cost about $100.00.
