Ah the joys of GMs brilliant window-in-the-middle-of-a-pickup-truck-tailgate design.
Something else, did you replace the tracks that hold the window in place?
The tracks on either side should have a felt lining. Most come out of GL with nothing in there allowing the window to bind. LMC sells...
The clicking is the relay cycling back and forth (chatter) because there is not enough current to hold the relay in against the spring that normally opens it when power is removed from the coil.
If both of your batteries were dead either one (or both) developed an internal short or there is...
NAPA should have the wire you need. Download the tech manuals and look at the beginning of the troubleshooting section where it tells you how to read the wiring diagram. The wiring diagram will show you what size wire and what insulation type needed.
If you have not already done so please go here to download the manuals for your generator.
There are some nice troubleshooting sections that should help.

Gen2 puts out 12V (nominal) across the back battery only. The fact that the batteries and alternators are connected in series results in 24V (nominal) from the vehicle chassis (front battery negative) to the back battery positive.
Each 12V battery is charged independently by a 12V alternator.
Did you download the manuals? They include wiring diagrams. There are a number of places that have diodes for radio noise suppression that can short out. Warthog has posted pictures of these in various and sundry threads.
The simplest way to troubleshoot electrical circuits is break them in...
12V lighting. If you follow the wires from the mil-plug you see where they tie into the stock wiring harness.
You can get those neat Tee fittings that will connect at the stock taillight harness connector that will let you add a 4-wire flat without cutting wires.
There it is....... gen2 charges the back battery which is only used for starting. After several starts the back battery is too low to crank the engine.

I made it to the memorial day weekend gathering in KC. It was nice to meet mwmules and davesgmc. Good people! I met a few others who are not so active here and between the site being down and me sleeping several times since then I do not remember their screen names. My apologies.
Everyone, thank you for your input. For the record I used cork.
The deed is mostly done. I want to replace one bolt on the axle (1/2"-13 x 1-3/4" grade 8 ).
My cheap bearing packer did not work as well as I would have liked but it did get a fair amount of grease into bearings, I finished...
When I picked the truck up from GL I was told that it was driven from KC to Jeff City 6 months before I drove it back to KC. The belts are new, the radiator hoses are new. All of the rear brake bleeders looked new. After getting inside, the brake pads look new. The rubber on the seals is...
Some time back I took the deuce to town and back (2 hours on the highway). When I went to drain the air tanks I found gear oil pooled on the inside passenger front rear wheel. The dreaded axle vent and quite possibly too much oil in the differential. I freed up the axle vent and with the...
Have you downloaded all of the manuals? Glow plugs may or may not be your problem.
In a stock system you should not need 24V glow plugs. The resistor on the firewall will drop the voltage to the glow plugs. The voltage drop only takes place when current flows so just measuring voltage...
