If you idle for a while in the summer on a hot day I think it could be an issue. My 7.3 in my F350 has a bad fan clutch and won't engage at idle. It has started to overheat if it idles for 15 or so mins on a hot summer day. Or a lot of low RPM low speed crawling.

Most of the time "bad" fuel in a diesel is dirty fuel. Diesels will run on 20 year old fuel if it is clean. I would pressize the fuel lines from the line that connects to the IP all the way to both tank to flush any crap, change filters, and flush both tanks if they visually look dirty with fuel...

I wouldn't bother step filtering. If you allow the oil to settle for a day or so most crap settles out. especially when mixed with RUG. I would filter directly to 5microns. I personally filter twice at 10. I just recognized your username from CVN. I've got an03 Marauder.

I think I would put the locker in the middle axle first since you can still chain up front. I say the middle because it is pulling some vs the rear pushing.
