It does sound like you are getting 24V to places where it should not be.
Use just one battery to feed only the 24V side of things. As long as you do not try to start it 12V won't hurt the 24V items.
First thing check that diamond shaped bus to see if it is getting voltage when that 12V feed...
Fuses open for a reason, mostly to prevent equipment damage and fires.
Are the new alternators isolated ground units?
The drivers side can be case grounded but the passenger side must be isolated ground. Did you check them with ohm meter before connecting them?

What I have found is after loosening the nut hitting the lunnette on the front (ring) driving straight into the frame (towards the back) seems to loosen it the quickest and easiest.

After loosening the nut hit it straight on (front to back) with a BFH. I am talking a 12# sledge hammer not a drilling hammer.
There is a procedure to test all of the inputs and outputs of the control card to make sure they are good. If they are and you are having trouble replace the card. If one of the inputs is bad the card will will not work correctly (garbage in = garbage out).

If you are not showing a voltage drop during the glow plug cycle your glow plugs are either not getting power (bad wiring or bad control) or they are getting power and are not using it (bad glow plugs).
