Got the Dmax home today, stuck enough battery to get the inst. panel going and it show only 205K!!! although some of that was obviously on the beach by the rust in the rockers.
Then I noticed it was leaking fuel which makes no sense as the Dmax does not come with a lift pump, got to looking...
I used it as is with no issues with my 2" body lift as you space the fuel tank 2" from the body so the tank is in the same position as far as the frame goes.
You should have just disconnected it and left it with the frame.

That is for the TPS, Throttle Position Sensor, it looks like the TPS is missing from your IP (injection pump) that will not prevent starting although it will prohibit correct transmission operation.
As RWH said if the cylinder walls look good replace that piston, it has allot of damage around the edges of the piston, likely collapsing the ring lands.

If you used the correct seal driver it would have driven the seal flush.
The shims set the clearance (play) on the pinion bearings and normally should not be disturbed unless rebuilding the hub, removing that flange is not necessary when replacing the seal
You don't need the test cable just read the resistance from pin C to D, the test cable just makes it easier.
You can also unplug the J1 connector at the TCM and should have the 3.5-5.2 ohms from K to G on the cable connector.

By the time the rust comes out the bottom of the pistons you have serious problems, IMHO that engine is toast.
