Another place it could be coming from is one of the drivers side rear injector return hoses. A leak there could find its way onto the oil filter and work its way down.
Sometimes electric pumps can be the source of problems.

Whatever it ends up being a good autopsy of the part would be interesting. Depending on the mood an autopsy via forklift, excavator or front end loader might help you feel better. I'm curious to see what you find once you pull the driveshafts and get to checking and removing parts.

How easy it it to spin the driveshaft with the transfer case in neutral? The NP208 is pretty easy to rebuild if you want to try it yourself. A seal and bearing kit can be had for less than $150, and a new chain for about $100.
The socket for the oddball nut is a Kent Moore J-29192. If I planned on doing more than one hydroboost a decade I'd probably buy one, but they are spendy. I used the open end wrench method last time I did one.

I swapped yokes and went to one of the u-bolt style ones that use a common Spicer u-bolt. 3 years of abuse and it has been great. Got mine from WFO. Was able to press the old shield off and reuse it on the new yoke.
Got my spare transfer case back together (finally got the right bushing). Got a little bit done on the bracket for my power steering filter. Going to put a Peterson 100 micron filter on it to filter out any big chunks and act as a bit of a cooler.

2nd on what cucvrus said. The stub shafts up front are supported by a roller bearing on the inside of the spindle. The seal for this isn't that great. Water and mud can enter there and destroy that bearing, the wheel bearings and the axle stub shaft where the roller bearing rides.

I'd try to make the connection between the two batteries as low impedance as possible (within reason). That way they would be seeing the same voltage across the terminals when charging, to not favor one battery over the other.

You use a BIG breaker bar... and a good way to hold the yoke. Should also get a beam or dial type inch pound torque wrench for measuring preload.
There are other ways to change the pinion seal, but a before and after with a dial type inch pound is best, especially if you are swapping parts...
Kingpin bushings and springs are not a fix all solution. Also consider an opinion from a second alignment shop, and make sure your tire pressure is equal.
