There's a guy in California that put a fuller 6 speed in an a3. It barely fit but he didn't need to move the t case. If your doing an engine swap anyways you can shift the engine an inch or 2 forward to gain some clearance if need be.
That would be pretty awesome. I always thought the duramax and Allison would be amazing in a bobber. 6x6 I'd probably go 6bt cummins or navistar dt466 with a fuller 6 speed.

If you can find an injector pump shop they can usually rebuild them for cheaper than a grand. Usually.
Unfortunately your hh is on its last leg. That's the big money part of the pump and they can't fix it. Only replace it.

Also I forgot to mention you will either need to remove the drivers side fender or get a mirror to see inside the cavity under the shut off cover. There's not really a good way to poke your head in there otherwise.
Patracy accidentally ran his dry and that killed his head within only a few miles. I'm sure his hh was already fairly worn but when something catastrophic happens it doesn't take long to put it over the edge and kill it.
Unfortunately this isn't the greatest injector pump design I have dealt with.
You already pulled the center bolt and told us the plunger isn't moving as much as it should. That eliminates everything downstream of the hh.
Ok you need to stop immediately. When you get the marks lined up the head will literally lift right out. There is only ONE way it comes out and goes...
Sounds like your booster pump failed leading to fuel starvation to the hh. This will wear out a hh real fast. If I had to guess a new injector pump is in your near future.
His plunger isn't traveling a full stroke. He can have all the fuel pressure he needs to that point and his injectors still aren't going to fire with no pressure from the head.
You have to remove the fuel control rod and line the removal marks up under the shutoff cover. Otherwise you WILL break something.
Find the TM that deals with the injector pump. It has nice detailed instructions and pictures.

I can't remember what the port size is but check the engine oil. If it's high then chances are fuel has thinned the oil out causing the low oil pressure.
Not necessarily the worst case scenario. It's usually easy to fix. But definitely change the oil before running it hard if that turns...
Yes go ahead and pull the rod. Because now I suspect the button fell off the bottom of the hydraulic head. So the fuel control rod needs to be out to pull the head.
