I am thinking the motor turns over two times for every rotation of the HH. So you could have the motor 180 degrees out of time. Put #1 Cyl. on TBC with the valves closed and the timing pointer should lined up on the front. Then you can set the IP pump. I think that is the way to do it.
The valve is to help bleed the water out of the filter. No they do not. The A2's did not come out with them, they added them after the little spin on filters was plugging up to much.
There is a o-ring under the bolt that needs to be there to seal the bolt. Also a good idea to fill the filter with fuel before putting it back on.
I know it is a plan but in the long run it will help with restarting the truck.

Yes, The holes are so you can get a good weld to the cross member. I think they are called plug welds. Then on the out side I welded it 100% just a little at a time. Also if you can not get to the back side to paint I would get some weld through primer and paint it before you weld it in. Some...
