use the hummer intake and dump that EGR. Advance the timing a tad and that will help with the smoke. sounds like you have a 6.5 pump on there. I did that to one of my M1008's and it would always smoke under load.. its just a little much fuel. you can also turn down the fuel a bit.
best way is to read the TM or a repair manual. I have had many CUCV's and the controller seams to move around a bit in the cab. Read up on the truck first and then ask questions.. Im sure you will answer 99% of them on your own.

and you better hurry... there is a short time limit to remove stuff at most lots.
give the lot a call to let them know your going to pick it up.
axle seal.. they go to crap all the time. Just keep the axle full and truck home. worse thing to happen is fry the brake shoes and burn up the bearing on that wheel. (it happened to me)
like mang said.. the auto zone will work but has a higher excite RPM then the "stock" military and could flash the charging light from time to time at low idle. Mine is working fine and charging as it should but will flash the charge light when low idle and high load. the volt meter does not go...
mike is right.... I have installed (I found the right part number) the Autozone alternator and it works ok. The military units have a lower RPM excite then the autozone part. the autozone alt may flash the charging light from time to time, and is 22 amps lower out put then the one from...

just asking but if you were installing the 24V military pump on the civy (I have done it) were is the old pump? The best thing to do is use the stock (old) cover...
