Unless the truck (M939 series) came with a winch or a dump bed they usually do not have a PTO installed (but some USMC M939 trucks came equipped with the PTO wet kit) A PTO setup can be installed without much issue if wanted.
Yes you can but I will also mention that you will most likely need to replace the block mounted filter a bit more regularly since it will plug more easily than the large canister. What I personally would suggest is doing away with the canister filter and install in it's place a spin-on filter...
If your not always powering the electric fuel pump when running the truck you will want to make sure that fuel will flow thru it in sufficient volume when not powered.
I think you could probably cut it down shorter like maybe up to half it's stock size, but I agree it's there for reinforcement so I personally wouldn't cut it completely out.
Napa or any hydraulic supply house will have diesel rated fuel line and fittings. The easiest thing to do is pull off what you want replaced and hand it to them and they will set you up.

Double check the CTIS pressure sensor which is mounted down by the PPV on the wet tank. If your sensor does not work the system thinks you are below 120 psi and will not turn on. You can unplug the wires going to the sensor and jump the wires which will make the system "see" that...
